I'm having issues with JCE stripping javascript but only for users at the Manager level. It does not strip them for users at the Administrator level. Both user groups are assigned to the same editor profile (which does have "Allow javascript" selected in the Editor parameters). Why is it treating them differently?

It is most likely the Joomla Text Filters that are stripping the javascript from the Manager authored content.
In the Joomla Global Configuration, click on the Text Filters tab, and set the Filter Type to No Filtering for the Manager Filter Group.
