Hello i have been using JCE for quite some time and first time i got this problem, turns out if in frontend an article it clears all html code.
I have disabled html validation on the frontend profile just for testing and still it happens. I am using the registered user access to this (modified with proper permissions so it can publish).
Note: this does not happen in backend.

How can i resolve this issue?

In System -> Global Configuration, ensure that the Text Filters option for the Registered User Group is set to Default Blacklist.
