Whenever I float an image and add a JCE Mediabox popup, it stops floating.

If you set a pixel width for the image, rather than a percentage, then the popup will float correctly. The exact value is required to ensure the "zoom" icon is positioned correctly, and this also affects the positioning of the popup link.
This also seems to be some weird quirk with css, that with a percentage value on the image, the link tag won't behave as it does with an absolute value set on the image.

If this is a bug that needs fixed in an upcoming release, I can always do a workaround by using a text popup link instead of the image popup link. Let me know.

I removed the div, but JCE automatically adds a paragraph on save and the float still doesn't work if the graphic has a popup on it.

The Mediabox link is inside a <div> element, which is why the float is not having an effect relative to the other text in the article.
As Mediabox does not add <div> tags around its links, then this must have either been added when you created the article, or by some other extension active in the site front-end.
