Steps to reproduce "bug", since I am not sure if it's up to JCE (probably is, though):
1. Create 3 categories, Level1, Level2, Leve3. As names suggest, Level1 is top parent, Leve2 is it's child, Level3 is in Level2.
2. Create custom field, type media, and assign it to all 3 categories.
3. Create 3 articles: ArticleLevel1, ArticleLevel2, ArticleLevel3, each in corresponding category.
Of course, while editing articles, as soon as you choose category, custom fileds are filtered to see if they match selection.
Problem: for Level1 and Level2 articles, when you go to selecet image (media file), you'll get JCE Media borwser (file browser).
For Level3 you'll get Joomla's Media manager (much worse, of course!).
I tested this with latest versions of everything (JCE editor PRO, ofc), 2 installations. No needs for attachments, I hope everything is clear.

UPDATE (also applies to only categories level 2+): If you assign custom field to any (or all) of parent category items, you'll see described problem. However, if you assign it to ONLY child item - you'll get JCE file browser. So, assigning custom filed to parent item(s) prevents JCE file browser to appear for child category items.
UPDATE 2 (also applies to only categories level 2+): If you assign ONLY parent Level2 category, custom filed will be available in child items and also JCE file browser will appear in Level3 (i.e. child) items.
All in all, assigning custom field this or that way somehow influences loading of JCE file browser for Level2+ category items.

I am able to reproduce this, but not able to find a solution at the moment.
JCE uses the onContentPrepareForm event to intercept and alter any media form elements displayed on the page, to change the modal URL and some styling of the input field.
This does not appear to work with media form elements in the Fields tab, and because of the way these custom field form elements are created, I'm not sure it is solvable using the same onContentPrepareForm event method.
I will continue to investigate.

The solution here is the addition of a Fields - MediaJCE plugin, which provides a new media field (JCE FileBrowser) in the Fields -> Type list.
As it appears that it is not possible to change the Type of a field once it has been created, you will need to create new Fields for JCE FileBrowser where required.
