I have installed JCE Pro 2.6.1 and uploads are working as expected.

I am seeing the same issue. It's not the upload of the file that is the problem. When you select the file (image) you're interested in, the plugin used to put the full path name to the file in the URL field and then when you pressed Insert to pull the image in to your document it would work. The plugin is no longer filling in the URL field, so the insert fails.
