Hi Ryan,
in the past the editor was overtaking an existing class from a container into the new container when the return-key is used to creat a new container. I do not know since when and in which version this behavior changed, but couldn't be so long ago.
I tested while switching 'Reset Editor Styling' in 'Formatting & Display' within 'Editor Global Configuration' between No and Yes .... no difference from my point of view, but maybe ....
Joomla 3.4.5 / JCE 2.5.11 / PHP 5.5.30
Is there a chance to get this behavior back - or am I wrong on a certain point?
It is/was a very nice feature, especially for clients work on articles .... ;-)

This was moved to an option, rather than as a default behaviour.
In the Editor Global Configuration, add:
keep_attributes: 1
to the Custom Configuration Variables field.
