Already using JCE for many years now but I wonder if there is an option where I can rotate the text in a table (header) by 90 degrees ?

You can use css for this. Create a css rule in your template stylesheet, which you can then apply to the header text, eg:

.header-rotate {
    transform: rotate(90deg);
}
