Hi,
First question : for legacy reason we need to give access to root folder for using "brother folders" BUT I want them not to be able to use the root folder.

Second one : in parameters settings media / files we have set images and files in order to "force" the users to use these folders with these options.

In Editor Profiles -> Editor Parameters -> Filesystem, set the File Directory Path blank, set Allow Root Access to Yes, and for the Directory Filter, add each directoy in the root folder you want access to with a + sign in front of each name, eg:

I'm not sure what you mean here. Please post a screenshot.

For the 2/ there is my wanted scénarios
As a user using the document link plug-in
I want to only have access to th "files" folders place at the root folder

Yes this is correct, and should only then apply to the File Manager.

Please try JCE Pro 2.9.59 Beta - https://www.joomlacontenteditor.net/downloads/editor/pro/development

For the File Manager, set the Filesystem option to Joomla (Default) instead of "Inherit".

We are now "limited" to the chosen folder BUT we can't see the child folders in the files/images folders anymore :D

Are you referring to the File Manager, or any of the other dialogs?
